I noticed there is NKS-including version - I have Komplete 10 or something, but no NKS keyboard. I chose to install the NKS just because I didn't know if I may get an NKS keyboard in the future? Does this mean my Dune 3 setup is flawed, or 'special'?

No problem at all, you can use the NKS presets without a NI keyboard but with Komplete Kontrol

You can use the NKS presets with both Komplete Kontrol and Maschine. It's a separate install because it takes up a fairly large amount of disk space.
